James, the original patch proved to be wrong, because manifestdir is not used 
in environments.
Please apply this new patch (still in the same branch).

"puppetdoc --mode rdoc --config /etc/puppet/puppet.conf --environment FOO" 
should get the environment-specific modulepath and manifestdiur from the config 
file, but it does not; it seems to use a generic default, and I see "File not 
found: /etc/puppet/modules" even though /etc/puppet/modules is not mentioned 
anywhere in my config.  (Issue noticed with the puppetdoc that comes with 
puppet-0.25.1.)
