So it needs to be started with a different --confdir atm. Haven't figured out how to do that through passenger yet. As for implementation I'm also unsure how to do it. Would really be good if puppet allowed arbitrary config values. Atm all of them will read puppetdb.conf from the confdir, and the confdir is tricky to configure in the puppet config file.
