I was mistaken. I just ran a small test by deleting the 3.x branch in my own repository and an open pull request I had against myself was automatically closed. So... Yes, please open a new pull request targeted against master. We only have 7 pulls open against 3.x, so I'm going to go review those now and suggest a course of action for each contributor. I haven't yet deleted the 3.x branch in the puppetlabs/puppet repo, so the 7 open pull requests remain unaffected.
