To me, it seems that it IS persistant, however not as you might expect. Looking in the /etc/xorg I find some backup xorg.conf files, I believe at some point during the usb boot process, the X system is trying to autodetect the display and creates an xorg.conf , backing up the changed xorg.conf from last time the system was booted. If anyone can say where the default value template for such an xorg.conf is located that may solve the problem, alternatley override some values in the .x*** files as appropriate, or do what Karsten suggested ... if you are only needing one user this may be sufficient (that's what I decided to do for my UK X keyboard setting, rather than figuring out how the xorg.conf gets regenerated!)
