This is actually a great way to do backups. Everything is in the individual directories. So, this should have worked. Check out the setup.xml and settings.xml files in those directories. Make sure that they look like the directories that work.
The other thing to check for is to make sure that the files have the correct Unix permissions. Peace and Luck!
