Well, Pydev doesn't declare a run for projects, just for files/modules, so, that's natural for Pydev, so, it appears JDT is declaring that run config for projects (which you don't seem to be making). Note that I haven't checked how to declare that, but I'd expect that if you properly create your launch shortcuts and configurations (as is done in org.python.pydev.debug/plugin.xml), I see no reason why it shouldn't work.
