There are a couple of ways to do this. Import is one way to do it and probably the proper way...not sure though. On the Import dialog I think there is a checkbox that says copy contents into workspace. If you uncheck that it will just leave it where it is. I have also gone through the new project dialog for PyDev and on the last screen (I think) where it asks where the location of the project contents will be uncheck use default and select the directory where your files are.
