I've tried to run settrace(port=<portnumber>) script from Eclipse in a custom plug-in using XML/RPC instead of running it directly on the remote application. This locks both sides next time when I'm trying to remote-debug. Debugging works when settrace(port=<portnumber>) is executed on the remote application.
