Since I needed a quick fix I deleted all the metadata in my workspace. Now (after setting everything up) everything seems to work fine. According to the log file there are no more problems regarding the project that seemed to cause trouble. So it appears that this was somehow caused by the Eclipse update system (this seems to be a constant source of grief, hopefully it works better in Eclipse 3.5). Let me know if I should still file a bug report.
