When the file is opened, you can see its properties (just alt+space with the editor opened) and it'll give you the location in the disk for the file... can you check which location is that compared to the new location? (as far as I know, pydev doesn't cache any files -- the pydev caches are only ASTs and strings or at most locations in the filesystem, so, maybe something was left over from the old install?)
