I think I found the source of the confusion. The JDT Package Explorer uses the System's font and it can only be changed through the OS properties. But the Pydev Package Explorer uses the "App Explorer/Outline View Font" (located in Colors and Fonts/Basic/Text Font/App Explorer/Outline View Font). I'm not sure if it was always the case, but for me, clicking on "Use System Font" fixed the problem as the two Package Explorer views now have the same font.
