Hello Krystian, To update that color you have to change it at window > preferences > general > editors > text editors > annotations: occurrences (Pydev) I've already updated the latest pydev editor preferences (which will be 1.6.3) so that this is properly explained in the pydev editor preferences (although ideally this would be already set in the aptana theme).
