They're unchecked because Pydev doesn't know how to recognize which paths should be from the interpreter and which should be from the projects (because the paths from the projects should not be added to the pythonpath of the interpreter)... so, the only thing it does is that it adds to the pythonpath the folders that are under the interpreter you selected (which in this case are the virtualenv folders).
