I still couldn't reproduce it here... It seems it's something related to how the JDT integration is done (but without a project with the actual jars and those relations I couldn't reproduce it). In the meanwhile, I've just changed the code to deal with the NullPointerExceptions, so, if you can get the nightly build and check how it behaves for you, that'd be nice (and please report any further problems you have with the nightly).
