However, perhaps you could change the instructions and/or create an install script to place it in the right place.

The trouble is that when you open the zip file there are the three directories (python, samples, test) and it is not obvious hierachically where to place them. Nor are the instructions clear. Usually such packages are placed in 'site-packages' with appropriate __ini__.py files so as to allow python to navigate and find the packages in the relavant sub-directories.

I hope I am clear as to why I was confused.

You most likely didn't install the PyLucene.py and _PyLucene.pyd files into the proper place, that is, the 'site-packages' directory of your python installation. If you did, you're probably running a different python, an easy mistake to make when installing windows python but running cygwin's.
