We had this problem once too.
You need to have "Tkinter" (Tk interface) installed -- it's a graphical
user interface for the Python language in which PyMOL is written. For
example, on our system we use the "python-2.2.2-26" and
"tkinter-2.2.2-26" packages with PyMOL 0.88. The Tkinter package may be
downloaded from
http://rpmfind.net/linux/RPM/rawhide/1.0/ia64/RedHat/RPMS/tkinter-2.2.2-26.ia64.html
(among other places -- do a google search for "tkinter-2.2.2-26").
