Look at "help save". USAGE save file [,(selection) [,state [,format]] ] This will save the modified coordinates generated by the alignment. So: align protein2 & n. ca, protein1 save protein2_align.pdb, protein2 will save the coordinates for protein2 after it has been aligned with protein1. Cheers, Rob -- Robert L.
