Jeff,

MacPyMOL currently starts in the working directory of the calling process.
If double-clicked, then it starts in /Applications (the directory which
encloses the bundle -- which is silly and needs to be fixed).  

To get to your:

home directory: cd ~ 
desktop: cd ~/Desktop
documents: cd ~/Documents
