Hi Eva, It may be that the secondary structure information is not set (assuming that you have some secondary structure). You can try to run 'dss' or if that fails you can try to resort to 'util.ss' which may do the trick. Alternatively, you can set the secondary structure information manually, using 'alter selection,ss=X', where X can be any of l(oop), s(heet) or h(elix).
