Hi Greg,

As a fellow C4D licensee, this is an issue I complained to support about
quite some time ago.  Their response was that C4D simply does not support
color-interpolated triangles (which comprise virtually all molecular
models!).  As far as I know, this hasn't been solved since...

What I can say though is that other VRML2 viewers have no problem with PyMOL
.wrl files, and thus I consider this deficiency to be a strong reason for
preferring 3DSMax over C4D for creating molecular animations.  

The only way to get around this I know of is to use shaders...but that is
horribly inconvenient as compared to having it "just work" in competing
VRML-capable products.
