I kind of like using Slerpy (found on the Pymol Wiki) to assemble highly controlled movies of static structures. The resulting PNG frames can be assembled into an animated GIF using ImageMagick, and if the GIFs are too big (they are lousy in Powerpoint) they can be converted to smaller more efficient AVIs using Fast Movie Processor 1.41.

Animating changes between two alternative structures/conformations is a little bit trickier to do well.
