Scott,

There is something weird about launching applications via symlinks on Mac OS
X which I have never been able to understand, but I suspect it has to do
with how Mac OS X distinguishes application bundles from ordinary unix
executables.  However, on top of all that operating system magic, MacPyMOL
is itself set up to autoconfigure based on the name of the associated
bundle.  

What is the intent behind using the symlink?  Perhaps there is another way
of meeting your need...
