Hi Jordan, If ray_trace_frames is on, and ray_opaque_background is off then during the moviemaking process PyMOL uses the background color in the movie.
At present, I think your only workaround is to export the PNGs with transparencies and use a professional-quality movie exporter, like Adobe Premier Pro (or similar).
