Hi Ahmet,

could be a shader problem (missing support by your graphics driver). Try:

PyMOL> set cylinder_shader_ff_workaround
(see http://pymolwiki.org/index.php/Cylinder_shader_ff_workaround )

or:

PyMOL> set use_shaders, 0
