I've commonly seen a folder for each app. "maya", "max","lw","c4d", etc.
The application can then have all the support folders it needs under each
app folder. Maya does not always respect the workspace.mel, so you may
indeed need to keep some default folders.

Customize the workspace.mel as much as you can, but then sweep it under the
rug by containing the workspace to its own folder.
