Yes. The original idea was to switch to JIRA (~ 2006), and as it was hard to convert all existing bugs, and everyone would be using the rewrite in the near future anyway, the idea was to switch to JIRA for te rewrite only. In general, I think it makes sense to split off the bugs, as the code base is completely different.
