I do not know enough about the format, but I have read somewhere that using CGOP, with GOP 12 instead of 18 can increase 'compatibility' between players.? If that makes any sense :) I have seen this in tools like devede. Perhaps this is what you are looking for? I think you would use this at the mencoder stage as a mencoder option.
