We have other plugins that depend on other software, and this is not a huge deal (although it is generally strongly preferred if all the sw is available for all major platforms). You just have to explain this clearly in the about, so people will not install the plugin if they cannot get the necessary dependencies. I have not checked it yet, but I would suggest you to verify if its inclusion in the Processing framework is at all feasible: this will greatly enhance its usability in more complex workflows, and require far less work to develop the interfaces. As fro the Cython part, have you thought of transforming your code in standard libs, and distribute it with the usual packaging systems? Looking forward to hear from you.
