struggling with such issues.
Is this known issue in QGIS 2.x only or also in QGIS 3.x?
I will also have a look at the Layer Board plugin and see what it does
and how it could help us.

Some times, QGIS keeps some undisplayed layers with the same UUID and stored it
in the QGIS project.
You can use Layer Board plugin to remove them.
