Hi Samuel You could consider using v.clean from GRASS through Sextante. We had a discussion about it a while ago (http://osgeo-org.1560.x6.nabble.com/Running-v-clean-on-a-QGIS-vector-layer-Polygon-through-Sextante-tt5050418.html). It should do what you want (if I understood you correctly).
