I realized the following:
The GetMap request issued by QWC [1] contains only VIEWS_2 for the
LAYERS parameter. When issuing GetProjectSettings [2] (as QWC does) I
find <LayerDrawingOrder>VIEWS_2,Project1,Site,Project2</LayerDrawingOrder>
in the XML doc returned. Maybe you should either
1) set useGetProjectSettings = false in GlobalOptions.js or
2) uncheck "Control rendering order" in "layer order" in your project
and see if any of these helps.

There are no scale dependent visability restrictions and all data is in the
same coordinate system.
The issue is occurring sporadically across all of our existing .qgs projects
(which all previously worked perfectly)
Totally stumped! Any ideas where to start? Would I be correct in saying
this is a web client issue given that the GetMap request works fine?
