Hi all, 

Thanks for the help, however I have discovered a most simple solution, I think 
it may have been something to do with file permissions where I was saving the 
output, I changed this and the problem went away.

I'm not sure, but don't you have to transform your shape to a raster constant 
values before use it as a mask?

Raster->Projections->Warp or/and save as Geotif? (I don't understand are you
