Hi, I encoutered the same issue (only groups, definition layers still visible in text editor). I suspected virtual layers too. It seems it occurs when I modified data structure in virtual layers data sources, without updating the virtual layers before closing the project.
When I take care to update frequently virtual layers, the issue seems to don't occur.
