So it seems like there isn't anything substantial missing from the 64bit
version and your diff shows that the 64bit version has the newer package
versions. So it should be the recommended version on Windows, in my opinion.

We don't? I do. What's missing? The list doesn't make a difference
between stuff not there and stuff missing (ie. cruft isn't missing).
OTB used to be my main missing feature, but if I interpret correctly now
it's also on 64, so OK.
Are the python libs useful for external plugins also fully aligned?
