I have the same issue in QGIS 3.2.2– I can´t Export an open geopackage layer 
the same Geopackage database… And secondly I can´t select any features in the 
map view. Program says ‘No active vector layer I have no problem in selecting 
in the attribute table.
Can someone confirm this – then I´ll file a ticket.

I did not know that it was possible to drag the layer into the browser - that's 
very handy. But another way is to connect to the geopackage using DB Manager 
and then upload any additional layers.

Save the file as another file type (or another gpkg file);
You can then drag layers from the Layers panel to the .gpkg file in the Browser 
panel.
