Another option is to build a model (or separate processing tools) and use the batch execute processing options. One issue here is that iterating through all gpkg layers efficiently will probably require loading them into the project for the autofill options to work on them, so you'd probably have to process one gpkg at a time. Also, conditionals and iterators in models etc are not optimal in the model builder, so this route pretty much expects the same operations to be performed on most of the layers.
