I'm sure there's a way around the problem. It seems quite unusual. How did you add the polygon initially? That might shed some light on why it's there and how to remove it. You don't have any print layouts or anything active? If you don't have any luck, and the project is not confidential, it could be useful to share it so we can try it for ourselves. You can save a copy of the project for this, and then delete all the layers from the copy so the only thing in the project is the polygon. You may even find as you do this the polygon disappears when you delete a certain layer which might give some hints about where it's coming from.
