The majority of the changes are in the model/instance of Module/Layer/UsedLayers, i.e. all algorithms that have to do with lookups of types. The same changes could/should be made for lookups of e.g. type->mixin,constraint->implementation mappings.
I would probably suggest that you commit your stuff first, and then I can take the hit of integrating your changes before committing this. Do you have any timeframe as to when you are ready to commit? Or at least an initial version?
I have now made it so that all current testcases pass with the functional changes, so at least that's done.
