The files that I have in the "uqlx" directory are :

README, README~1.TXT, UQLX.BAT, QM.EXE, VMTEST.EXE, XWIN.EXE, 
CYGFRE~1.DLL, CYGWIN1.DLL, CYGX11-6.DLL, CYG2.DLL, LIBX11.DLL, COPRI~1, 
UQLXRC~1, SETUP.EXE, QMEXE~1.STA, SETUP.LOG, SETUPL~.FUL

WINUQLX.RAR, WRAR320.EXE

[DOCS], [ROMDIR], [TMP], [WIN1]

19 file(s) - just over 12MB

Is that similar on your version ?

As you say there are 2 Windows in the start up.

The first is the X-Window to run the uqlx.bat file.

In my version this shows :

Starting uQLx on Windows
V.0.1a - Phoebu R. Dokos
ECHO is off

The second X-Window is then opened for the Emulator itself :

Start qm.exe - Version 0.0

My version then drops out - back to the first X-Window - with a message 
about not finding a mountpoint.

The first X-Window then has a message > Finished uqlx

I have also noted that in the README.TXT that the supplied version 
requires a re-build for WINDOWS NT and WINDOWS XP.

So, the version that I have is for WIN95 and WIN98.

Have you edited the ".uqlxrc" ( a dot, then uqlxrc ) to have the path 
name for where uqlx can find a QXL.WIN file ?

I have mine set to :

DEVICE = DOS1,c:/uqlx/

Which is not correct, at present, because I haven't got a QXL.WIN file 
in there to look at.

Hence the mountpoint error that I am getting.

My QXL.WIN files are located on other devices that are not working on 
the PC at this time.

So, I am looking at this information via Windows Safe Mode.  Until I fix 
the hardware problem.
