I have tested in mate and cinnamon sessions and after your changes the
problem is gone!
Also, I have been testing a bit more in mate and cinnamon sessions, I think
I have made click on all the clickable to check all the dialogs, and here
is a list of the dialogs that I have found missing the focus when clicking
out of the dialog. (In brackets the way to reach the dialog):

(Save all gis data) -> File exists...
Setup DEM paths
(Add empty project) -> Select a Project...
(right clik on map -> Add waypoint) -> Position...
(track context menu-> delete button) -> Delete...
(track context menu-> reverse button) -> Edit Name...
(track context menu-> Combine tracks button) -> Combine tracks...
(track context menu-> cut button) -> Edit Name...
(track info tab -> click on the locker to open) -> Read only mode...
(track info tab -> Comment) -> Edit text...
(track info tab -> Description) -> Edit text...
(track info tab -> Link) -> Link...

Could the same 'treatment' fix these ones too?
