An alternate solution is to put the entire path in the directory (/var/qmail/maildirs/username/Maildir/) and use ./ instead of ./Maildir/ in rc. In my case, CourierImap wanted the directory to have the entire path, I didn't have the willpower to stay awake and figure out why, so I just did it that way. It probably would be worth my time to look around a bit at Courier to figure out what I would have to change. Probably the default init script could be changed and that would be all that's necessary.
