I think your problem is based on OWNERSHIP. If you are already restarting the spamd services after changes, then you may want to check and see who is running the software. If it's being run by qmaild, then the homedir is /var/qmail. Doesn't SA normally runs as a USER and looks in ~$USER/.spamassassin? You may need to create a folder called /var/qmail/.spamassassin. I haven't done this myself as I'm using the defaults right now...
