Ideally, I would start using smtp-auth and ignore the whole vpopmail SQL add on. If this isn't an option, you could force the execution of qmail-scanner by moving qmail-queue to qmail-queue2 and changing the $qmailqmail variable to qmail-queue2, then move qmail-scanner.pl to qmail-queue or make qmail-queue a script that calls qmail-scanner, and passes it's standard in to it. In theory that should work, it's not ideal, but it would cover your needs.
