I had similar problem a week ago. Procedure was as follows:

1. I compiled and installed qmail 1.03 as described in docs.
2. For some reason I reinstalled my Linux box (the partition with
   compiled qmail package remained untouched).
3. I added apropriate qmail users and groups to the system as
   described in docs.
4. I did 'make install' on precompiled package. qmail installed
   without any problems.

I observed that files in qmail directory tree were owned by "strange"
users and groups. It is an effect of assigning diferrent names to
uids and gids used by qmail in my system before reinstallation. It
seems that qmail doesn't check for their validity after its
compilation is completed.

I understand the problem: I did not obey the installation procedure.

So, the easiest way to solve this is to cd to the directory where the
qmail source is located, do "make clean", configure, and compile it
again.
