qmail's virtual domain support is perfect for this.  An add-on virtual
domain manager package can make using this sort of setup easier or
provide more features -- the two common ones are vmailmgr and vpopmail.

If your users only have network access, then mail storage format is
transparent to them -- be it Maildir, mbox, database, or whatever.  Make
your choice based on ease of administration, file consistency, etc --
which makes Maildir the clear winner.  qmail even includes a
Maildir-aware POP3 deamon which works with the virtual domain managers
above.
