You can use maildrop to call SpamAssassin and then sort it into files accordingly. This would get called from your .qmail-default. Note that vpopmail requires the seekable patch for this to work. It's allegedly rolled into devel versions starting with 5.3.7 and up, but I've had problems with 5.3.19, almost like the patch isn't there or working.
