this bit me too some time ago. the key is to read the README file down to the very bottom. for reasons that strike me as totally bizarre, the default is the behaviour you experienced - in order to "fix" it, you have to modify the source code in two places so that the autoresponder behaves as one should reasonably expect an autoresponder to behave.

I'm running qmailadmin 1.025 with autoresponder 2.03. Is there a way to compile qmailadmin to change the limit it uses with autoresponder...or perhaps a better method to configure autoreponder so it can default to stop sending the vacation reply after a certain number, but continue to accept and pass on the mail?
