Yes, that's correct. New emails will be deleted instead of getting saved for the user. It does not affect their existing email.
What version of vpopmail are you using? I think you need 5.4.0 or later for it to properly handle that .qmail syntax.

I have vpopmail 5.4.9 + (net)qmail+shupp big patch 0.7 and courier-imap for IMAP and POP3. And finally qmail-scanner + clamav. All in the latest stable version.
vpopmail use mysql for backend (only for users, not for alias).
This is very strange, on my servers if i check "Deleted" no mail are dropped, but the .qmail contains "# delete".
