I checked this, the /root dir is 777, as well as the .spamassassin dir
Within .spamassassin, bayes was a directory, so I made it a file and changed
the permission to 666 (along with bayes_* as well)

Now Spamassassin --lint gives me no errors.

However, qmailctl stat shows no spamd running, just the following:

pop3-ssl/log: up (pid 3700) 4 seconds
send/log: up (pid 3709) 4 seconds
smtp/log: up (pid 3726) 4 seconds
