Hi Bob, If your mailfilter is working, there should no abnormal delay.
Remove your current spamassassin and install the new one. Hopefully that will fix your problem. If not, there are a bunch of logging statements in the mailfilter script that are normally commented. You might consider uncommenting them and watching the output to /var/log/maildrop/maildrop.log to see where it's failing. Let me know what you find. The easy way to troubleshoot is to send dummy messages through with qmail-inject and watch the logs and the queue. It just about has to be either a spamassassin or maildrop problem. Be sure your don't have SELinux installed.
